I recently discovered that my bathroom tile was laid directly on top of hardwood flooring, as my house was poorly flipped before I bought it. I found out that part of one of the bathrooms was previously a closet, which is why the threshold is so much higher. I'm wondering if I should tell contractors about this before they provide a bid for the remodel, or should I let them find it during their work? I'm concerned about any other surprises they might find and how that could impact labor costs.

You should tell the contractors. The more info they have, the better the estimate they can give. It's really against industry standards to put tile over hardwood anyway. Just make sure you have that conversation so nothing gets overlooked during the remodel.
