I recently replaced both the fill valve and the flapper in my toilet because the fill valve was making a whistling noise during flushing. While the whistling stopped, the toilet started to run intermittently. After changing the flapper, I set it looser to increase tension, but now the handle sticks down after I flush, and I have to pull it back up manually. The flush takes an unusually long time as well, and I'm not sure what adjustments I might have screwed up. Can anyone help me troubleshoot this?

It sounds like you might need to adjust the chain connected to the flapper. If it's too tight or too loose, it can prevent the flapper from closing properly, which might be causing that long flush time and handle stickiness. Try tweaking it until you find the right balance. Good luck!
If adjusting the chain didn't help, you might also want to double-check the flapper's positioning. Sometimes, if it's misaligned or not seated properly, it can cause prolonged flushing. Also, make sure the flush valve isn’t damaged or dirty.
Glad to hear you got the handle unstuck! Just be aware that even if the handle is working, if the flush is still lasting longer than before, there might be an issue with the flapper not sealing right or it could be time to check for any obstructions in the toilet.

I can relate! I had the same issue. The chain was just a bit too tight for mine, but it took me a few tries to get it just right. Don't give up!
