From what I've seen with water damage, it looks like there might be moisture trapped behind your wall, which could cause that black discoloration. I had a similar issue due to a leaky pipe in my wall that messed up my floor. Take a look around—do you have any HVAC units or windows/doors that might be letting water in? Also, check if there's any plumbing nearby that could be leaking.
I think the spots near your dining room windows and under the sink make sense since you mentioned a leak there. But that one near the closet sounds odd if there’s no plumbing nearby.
