Since I live in a townhouse, I doubt everyone has custom doors. Shouldn't the standard option work with some shimming?

It sounds like a standard rough opening measurement. Shimming and trimming are normal practices, so don't stress too much about that. Just make sure to get at least three quotes to compare prices before deciding!
