I decided to cut out the carpet and pad since they seemed beyond saving, but it appears that some urine has soaked into the concrete subfloor. I'm wondering how to proceed with this. Can I just paint over the area? I've heard about odor-killing primers like Killz—should I use that, or do I need to do something else first? Replacing the flooring isn't an option right now, but I need a solution!

Before applying anything, I'd recommend using an ozone generator to neutralize the smell first. After that, treat the area with an enzyme cleaner, seal it, and then you can paint over it. Just make sure to follow that order to get the best results!
Definitely consider using Killz! It's designed to cover up odors and stains effectively. In my experience, one or two coats usually do the trick, and the smell completely disappears after a couple of days.
