I love the idea of having more basement space, especially for storage. My question is, aside from the obvious costs of extra excavation and concrete, what other expenses should I expect when expanding the basement beneath the deck? I imagine we'll need to consider drainage for the deck and other factors too. I'm working with an architect and professional contractors for this project, so everything will be done properly with the necessary permits.

Totally agree on the waterproof aspect! Make sure that whatever goes on top of your new basement is completely waterproof. Since this is a big project, you’ll need specific construction drawings and to get your zoning permits sorted out first. Costs can vary a lot based on where you live, so be prepared for it to possibly be more than you expect depending on local rates.
You should definitely look into waterproofing for the deck surface, like using tufdeck or some EPDM membrane. Also, insulation for the space's walls and ceiling will be necessary. Don't forget about getting electrical lines and HVAC installed in there too! It might sound pricey, but trust me, it’s all worth it in the end.
