I bought a Milwaukee M12 stubby and a 5.0Ah battery but I threw away the plastic packaging when I got home. Now, since I'm planning to buy the 5.0 starter pack, I'm wondering if I can return the stubby and battery without the original packaging. Will Home Depot accept the return anyway?

I've returned stuff like that before. They generally need to have the item in stock to scan its barcode, but if you find the new one first and can show them a picture of the barcode, it might help smooth the process.
If I were you, I’d wait until you have the starter pack ready. You might be able to use the packaging from that for the return. Those staff probably won’t check serial numbers unless it’s a big deal.
Honestly, it’s a bit of a gamble. Customer service policies can vary by location, so it's hard to say for sure. Just give it a shot—if one store doesn't take it back, there's a good chance another one near you will be more lenient about it!
