I recently picked a unique mosaic glass tile for my kitchen backsplash and got a few quotes from different tile installers. I decided to go with the most experienced (and pricey) installer because he claimed he had plenty of experience with this type of tile. However, the job is proving to be much slower and more complicated than he anticipated, and he mentioned that this tile is typically not used for backsplashes, leading to extra cutting and positioning. Despite that, he provided a quote based on this tile! How much should I expect to pay over the original quote?

Definitely communicate with him about any changes in the scope or timeframe! Since he didn't let you know upfront about the challenges, you might negotiate a smaller increase. Keep in mind that if he didn't ask for more but hinted it would be more, it's worth discussing how much additional work he's really done.
It's tough when a contractor underestimates the time required for a job, especially with something as tricky as mosaic tile. Since he hasn't formally asked for more money yet, you're in a good position to have a discussion about it. A fair approach might be to consider a reasonable amount over the original quote to help cover his extra time without going overboard.
