I recently remodeled my bathroom, including the tiling, and just realized that the toilet flange is rotated 90 degrees. I didn't notice this earlier because I wasn't really looking for issues at the time. Now that I'm ready to install the toilet, I need to figure out the best way to proceed. Should I cut part of the old flange to make the riser fit properly, or is there a better solution? Should I also drill new screw holes?

You might want to consider using a Danco HydroSeat repair flange. I used one on my own bathroom remodel and it really worked well, even with a messed-up flange. It sits on top of your existing flange and has new bolt slots, which could save you from a ton of extra work! Check it out here: [link].
If the existing bolt slots are square to the wall, just go ahead and use them. The circular ones are meant for some flexibility, but it sounds like your original toilet held well despite the rotate. Why complicate things unnecessarily? Just keep going with your install!
I had a similar situation in my house. The original install was a bit messy; the installer used the notches wrong. I got a flange repair kit when I remodeled, and it worked great! Just make sure it attaches to the floor and covers your old flange; it should solve your problem.
